چکیده

A 500-MHz ‘H-NMR study on a double-stranded non-self-complementary DNA undecamer comprising a portion of the specific target site for the cyclic AMP receptor protein in thegal operon is presented. Using pre-steadystate nuclear Overhauser effect (NOE) measurements, all exchangeable imino, non-exchangeable base, methyl, and HI’, H2’ and H2” sugar proton resonances are assigned in a sequential manner. In addition, some of the H3’ sugar proton resonances are also assigned and some of the exchangeable amino proton resonances identified. The relative magnitudes of the intranucleotide and internucleotide NOES are indicative of a right-handed B-type conformation for the duplex undecamer in solution.

Gasa: a Graph-Based Automated NMR Backbone Resonance Sequential Assignment Program

The success in backbone resonance sequential assignment is fundamental to three dimensional protein structure determination via Nuclear Magnetic Resonance (NMR) spectroscopy. Such a sequential assignment can roughly be partitioned into three separate steps: grouping resonance peaks in multiple spectra into spin systems, chaining the resultant spin systems into strings, and assigning these strin...

PACES: Protein sequential assignment by computer-assisted exhaustive search.

A crucial step in determining solution structures of proteins using nuclear magnetic resonance (NMR) spectroscopy is the process of sequential assignment, which correlates backbone resonances to corresponding residues in the primary sequence of a protein, today, typically using data from triple-resonance NMR experiments. Although the development of automated approaches for sequential assignment...

Statistical evaluation of NMR backbone resonance assignment

This paper proposes a novel statistical evaluation model for automated protein NMR sequential resonance assignment. It can be bound to any assignment program and provides confidences for the whole output assignment and each individual mapping. A simulation study on a set of four proteins shows that the statistical evaluation results are informative.

Resonance assignments in proteins

The assignment of resonances in the complex NMR spectrum of a protein is the first step in any study of protein structure, function or dynamics. Prior to 1980, assignment was achieved using 1D NMR, and based, for the most part, on the assumption that the structure of the protein in solution was the same as in the X-ray structure. The introduction of 2D NMR techniques such as COSY and NOESY in t...

A novel approach for sequential assignment of 1H, 13C, and 15N spectra of proteins: heteronuclear triple-resonance three-dimensional NMR spectroscopy. Application to calmodulin.

A novel approach is described for obtaining sequential assignment of the backbone 1H, 13C, and 15N resonances of larger proteins. The approach is demonstrated for the protein calmodulin (16.7 kDa), uniformly (approximately 95%) labeled with 15N and 13C. Sequential assignment of the backbone residues by standard methods was not possible because of the very narrow chemical shift distribution rang...
